What’s the difference between Not Applicable and Not Pursuing?

"Not Pursuing" simply means that you are choosing not to pursue that credit for this report. Those points are still counted toward the denominator in calculating scores.

The "Not Applicable" option is available to institutions for a limited number of credits when the credit does not apply (e.g. a community college without graduate programs could select Not Applicable for AC-4: Graduate Program). Those points are excluded from the denominator in calculating scores.
